To understand the skeletons you pretty much gotta understand the kenshi lore, which is few and far as the total collapse of advanced civilization has led to most of history being buried, forgotten or kept secret by the few beings alive who remember it. The very few pieces of dialogue, ruins scattered along the land, surviving books, and biased accounts of the holy nation twisting history into a religion can piece together a story of a terraformed moon colony by an advanced superhuman civilization known as the ancients. It is known that the ancients created the skeletons and bioengineered he hivemen as a worker race, the shek as a soldier race and that the humans seen in kenshi are some sort of primitive devolution of the ancients, quite possibly created while they were still around.
The skeletons created by the ancients were originally war machines, designed to wreak havoc upon anyone on their way. They were too effective, so effective in fact that the ancients grew to fear them and decided it was best to literally bury the whole project, and so the sheep obediently followed the shepherd to the slaughter.

Only the small skeletons you see in-game survived obedience. Either through hiding or through being spared.
At some point a crisis occurred that led to the empire of the ancients collapsing or leaving the moon altogether, it is not known what the cause of this was and we probably never will. What we do know is that some kind of existential threat loomed over the moon at this time,bit may have been a more powerful version of the orbital laser that flies wildly over venge and the one that landed on the eye, rigged to leave no trace of the moon colony as the ancients depart. Not every giant skeleton died at obedience, for some unknown reason one by the name of stobe survived and this skeleton would sacrifice itself to stop whatever threat it was that happened at the time.

The tragedy of the skeletons is that they have tried many times to maintain order in the post-ancients world of Kenshi and every time it has just led to famine and chaos because the skeletons cannot understand humans. The last time they tried was during the second empire, immediately established after the ancients left as several skeletons banded together under the flag of catlon and tinfist. In game most skeletons have just given up trying to help, with the bulk of them residing in the black desert city, shrouded in acid rains and weather dangerous to anything biological. There's also the fact that skeletons are doomed to go extinct at some point, with the technology to create them being lost with the ancients.
